The Librarian was about to explain everything to John before the Didact showed up. Why would she lie about the Composer? The Terminals and Primordium depict its usage pretty damn clearly, not to mention the scene at the end of the penultimate mission where everyone has their flesh gradually burned off them while their bones disintegrate into piles of dust. "Such moral concerns faded from the Didact's attention," because the Composer would grant him "his solution and his revenge". You're twisting facts to theories rather than theories to fact.
