I think they chose it to be that way so new players don't really get confused about who Master Chief is and what he (His armor) looks like. I loved it too, it's a 10/10 game, but that does bother me as well.

The armour in the prologue and Chief's armour IS mark VI. At least, we're supposed to believe that it's the same armour we left Chief with... That's one of my complaints about this game.

That's one of my complaints about this game.[/quote] Chief's armor in campaign is a heavily modified version of mark VI, done so by nano-bots on forward unto dawn. Halo 2-3 Mark VI is still canon 100%.

What was Cortana doing to John while he was asleep? O.O

Its just a visual representation of the spartans. Not everyone playing the game knows what chief looked like in CE and they might have gotten confused over the change of appearance.
